It should be noted that Baphomet, the entity that the Templars were accused of worshipping, has been speculated to potentially have been derived from the Arabic phrase "Abu fihamat" which translates to "Father of Understanding". As such, it's possible that, in the AC-verse, someone overheard the Templars use the Arabic version of the phrase and subsequently misheard it (or lied about it) as "Baphomet".
I'm surprised that it hasn't been brought up yet in-universe.

Maybe they think the FoU as a deity as Kosmos, not a physical person.
We already know that The Father of Understanding is some kind of Logic Deity worshipped by the Templars.
The Templars also influenced Spinoza who developped the idea of natural religion which inspired the Cult of Supreme Being during the French Revolution with Robespierre. Maybe the Templars see the FoU as a common ground to ally all their members.
That makes as much sense as assuming that Father of Understanding referred to an Isu. We have known since Origins that the Father of Understanding is Julius Caesar.
I don't know why The Father of Understanding has always been such a big deal. I always assumed it was a title held by a high ranking member of the order, the Grand Master or just an "idea" or some proverb adopted by the Order, a motto of some sort, like if I was saying "May I be wise in my actions".
Way back during the AC2 days, I assumed that The Father of Understanding was referring to God since the Templars are meant to be a Christian faction group.
